At the moment you can only set the transparent color used by a tileset in the “New Tileset” dialog. If you want to change it later you need to use a text editor to change it in the TMX file.
There is currently no official Tiled tutorial, but here’s one I found on Google:
Though it does not mention transparent color. It is anyway easier and these days much more common due to our fast graphics cards to just use a full alpha channel in your images.
