When I try to make a lower layer (isometric), it is shifted downwards. Its about one tile lower on the y axis. but not exact, so there are even black bars. Tiles can not be placed in the outer most row of the upper layer because it all is shifted.

Layers can be shifted by setting their Horizontal Offset and Vertical Offset in the Properties view, or by using the Offset Layers tool (which could also happen by accident). If your layers are offset unintentionally, please make sure you have these offsets set to 0.
